I have had lots of questions lately about buying non-dairy cheese or vegan cheese in Japan.
I will add to this as I discover more vegan cheese options.
I know that Goat’s Milk Cheese is still dairy but if it is what you’re after, I recommend shopping at National Azabu in Hiroo in Tokyo (they are also online and deliver nationwide – as long as you are staying at a hotel with a manned desk that can accept the delivery for you – another reason not to choose an airbnb in Japan, as I explain here.) They also sell goat’s milk yoghurt.
Beyond Tofu have a cheese substitute that is sold in Japan. It is sold online at Rakuten and in physical supermarkets Daiei, Maruetsu and Coop.
Marude Cheese is a hard cheese sold on Amazon Japan.
Vegan Shred 99% Lower Cholesterol Cheese is sold at National Azabu in Hiroo (ships nationwide) or Nissin in Azabu-Juban.

Sheese vegan cheese is sold at National Azabu in Hiroo, Tokyo. They also ship nationwide.
Mozzarizella (a vegan mozzarella) is sold at Bio C Bon stores in Japan. Google “Bio c Bon near me” for your closest option.
