I must stress just how difficult it is to find a hotel room in the centre of Tokyo with windows that can open more than just a slither. If this is a top priority to you – please, please know that this is NOT an easy ask so you will have a small pool of options to choose from.
Please note that this list doesn’t overlap with my recommended hotels for families in Tokyo (as I haven’t stayed at all of these options and can’t speak to how kid-friendly all of these options are.)

SHINJUKU
Kadoya Hotel in Shinjuku allow guests to open the windows.

SHIBUYA
Shibuya Tobu Hotel – older hotel. Allows guests to open the windows.

SHINAGAWA
Grand Prince Takanawa Hotel has some rooms with balconies – and, therefore, windows that can be opened.

NEAR NAGATACHO STATION
Kitano Hotel, Tokyo.
NEAR TOKYO DISNEYLAND AND TOKYO DISNEYSEA
The Mitsui Garden Prana Tokyo Bay
This hotel is very popular with Japanese families visiting Tokyo Disney from other parts of Japan.
We’ve stayed here and I really loved it.
Much more affordable than the official Disney hotels… free shuttle to both parks… Natural Lawson convenience store inside the hotel.
Inside the hotel is a 24 hour convenience store, an onsen, laundry facilities. The rooms are also big enough for 4 single beds. The public bath here for guests has an ocean view and the rooms also have a foot massage machine. This hotel is able to put cribs/cots in the room but only for babies younger than 12 months old.

LONGER TERM ACCOMMODATION IN YOYOGI UEHARA
If you stay at Sumii in Yoyogi-Uehara – you can open windows and there is even a little balcony/terrace.
